Help?! I Have Brown Discharge?!?

I started taking BC about a month ago and started having breakthrough bleeding that lasted more than two weeks. I talked to my doctor and she said to double up on my estrogen pills, so I did that for two days, but now my discharge is brown. What does that mean? Is that normal? Should I call my doctor again?
